Why anime is evil
It's easy to make an evil church in a show. Look at religions past, and hell even some religions now. Religion has the ability to make lives a lot better, or a lot worse. It's an obvious option for a potential antagonist. Once you realize that what others think about what you enjoy doesn't matter, you will finally be free. Everything is a weapon, just like anime and whole culture around it. Just look at holywood and all the patriotic movies where USA always defend the democracy around the world.
I like it, every religion should be disbanded right away, because it's another weapon to controll fools and poor ones. Japanese view on religion and cult has been very negative since sarin attack. It is not just Christianity. I think they don't get nearly enough flak for crusades, inquisitions torture and pedophilia throughout centuries. I think I don't know wtf I'm doing. Last time there was a church as a significant entity in an anime series that I've watched, it was Brynhildr in the Darkness, and I think it's suggested that they're actually good guys? Also I can think of the Saint Church in Nanoha and that's definitely on the good guys side. Because the church is shit, plain and simple. Any decent people caught up in the system are forced to comply with garbage and organized religion is more often than not just a cover for bigotry and political benefit.

A lot of anime posh school have a chapel in it and the nuns and Christian blonde hair hotties are often depicted positively. Also, a lot of JRPGs have the church represents the bright side in their good vs. Of course, those are often tropes that do not intend to make direct commentary on the real world. Blonde nuns are virtuous because it's exotic to Japanese. Japanese typically don't have a favourable view about people who are too religious, but they don't have anything particularly against Christianity either, because Christianity has barely any influence on the vast majority of Japanese people.
Because that particular feudal mentality has a deep influence on the Japanese history in 20th Century, and the debate around its troubled legacy continues to divide their politics. Christianity, on the other hand, has no such political or social significance in Japan. I'm christian and have no issues with this lol.
I've been seeing this trend too in the Index series and Shield Hero. I really tend to find any conflict related to religion unnecessary since it just puts stereotypical ideals and some misunderstandings about the religion itself. It just sets itself as propaganda for people to hate each other based on their religion, because they have a religion, or don't have one. Religion is a really sensitive topic that shouldn't be associated with conflict much because religion is mainly used to end conflict and serve unity, harmony, and peace between people, not unleash death and sacrifices.
Anyway, my opinion, NO, the trend shouldn't keep going and I don't wish for it too. Otherwise, I won't have much to watch since it's unpleasant to watch people kill each other because of religion. I wouldn't agree they are doing it more often recently. It's not like you often see massive looks into theology or the debate between theists and non thesists often the Church is just another institutional authority that has to be reformed by the heroes similar to the government.
Vinland Saga gives a fairly neutral look at belief examining Norse Paganism and Christianity a bit more positive to Christian belief in later arcs not in this season and then there is a Fire Force not a manga reader for that one but seems pretty neutral as of the moment. If you want positive depictions of Christianity they are out there.
Kids on the Slope for instance. It acts no different than say ideological belief one could argue this is the modern religion. Conflict is in human nature getting rid of religion hardly changes really anything you just find a new justification to get masses of people to do what you want.
People also want a desire for their lives to mean something and in a sense find a sense of inner peace or redemption as well. It's a natural thing there is a reason why those who try to stamp out belief usually fail in their attempts. Conflict exists for power projection fear and economic power. Your going to have it as long as people fear and scarcity is a thing.
Pretty much everyone does recognize that Organized churches or faith institutions because of its power over its followers can lead to massive corruption and immoral acts. Still that is hardly different than influential political activists for instance. You recognize the benefits and you try to purge the problems its that simple.
Why church should be left out of becoming antagonists?.. I mean, all kinds of people of all kind of social class, professions, with different worldview can become evil, and are chosen as villains in anime.. I don't really see, why we should avoid making villain someone?..
I think that people should accept that sometimes there are villains that are from your group, or we could not make villain anyone, really, as always villain is someone who is from some kind of group..
I just think that some individuals from groups like "christians" are taking offense in this for some reason, though they really shouldn't as again - it's just fiction, and all kinds of people are made villains, we'd not have villains at all, if we'd try not to affect any group..
